My favorite is starfall.com. It’s perfect for pre-readers and early readers, as it teaches leveled early reading skills through games. It is one of the only sites that have games that are educational and appropriate for this age, and it is the only one I know that does not use advertising and corporate characters at all. And it’s the only one I know of that a pre-reader can navigate independently right from the start.
I also recommend one that most people may not have heard of: http://www.faceturn.com/This is a great site to use for kids who have trouble reading facial expressions, or just to teach emotions through facial expressions. There is a face that can be seen from any angle of rotation, and a drop-down menu of emotions to select for that face to demonstrate.
